Maybe once you become an old veteran but I don't think so right off the bat.

I think you have to wait for your FA years to run out

You thought right, you have to wait till your free agency counter runs out.

Every single player in the MLB has to go through it at the beggining of their career, not to mention they have also spent years in the minors with that orginization too.

A player cannot apply for free-agency until he has the equivalent of 6 seasons of Major League experience. So, when you first join up, that darn counter starts at 6. After that, you are free to sign short-term contracts or try to get "franchised" with a long-term deal.

Can you negotiate no-trade clauses? Limited no-trade clauses?

What happens if you are cut/released, do you go off and sign elsewhere or what?

It doesn't appear you have any Kobe Bryant veto like clauses, or anything else. The team is free to trade you at any point, and there are no clauses for club/player options either, it's straight money/year and everything is game.

Of course, as the book says, if you kick up fan base really high, you won't have to worry about being traded as much.
